So today I put on a new after market radio on my mustang 2004 then I pulled out and everything in the car was fine the windows were going up and down and there was no issue but hours later I got into my car and the windows weren't going up or down evy

Answers:

Either you messed up the radio installation or it's just coincidence that the windows quit.
Start with disconnecting your radio wiring and see if that helps if you don't know how to diagnose electric windows.

Hi so with old cars coincidence happen a lot so after now so 13 years it is not surprising that this car needs new parts like window winding mechanism. so as it was designed to last just 8 years from new before it would need new parts brought for it now some 5 years later it needs loads of spare parts.

Try this first - press each window button up and hold for at least 5 seconds or until you hear a click. This may be needed to reset the safety no trap system after the battery has been disconnected (assuming you did disconnect the battery before starting electrical work)

If both sides are failing the problem is somewhere in the middle. Check the fuse box to see if the one serving the windows has blown. Then start looking in places where you've been mucking about behind the dash, check if there are any loose wires, and so on. A probe light (pointy on one end, alligator clip on the other) or multi-meter can help you see if power is going where it needs to be.
